Title: Different metrics between DNA sequences: calculation results for large matrices and their processing

Abstract:

For about 10 years now, my group has been researching DNA analysis algorithms related to the evaluation of other algorithms, which we sometimes even consider as auxiliary.
These auxiliary algorithms are algorithms for determining the distances between DNA sequences; most often we consider mitochondrial DNA for this purpose, but sometimes not only them.
Among such distance determination algorithms, we consider several available on the Internet, as well as our original algorithm, first proposed about 15 years ago; it was made by significantly modifying the Levenshtein algorithm.
 
The main idea of such "algorithm analysis algorithms" we are considering is as follows.
When forming a matrix of distances between DNA sequences by some auxiliary algorithm, all the triangles obtained in the matrix must be close to acute-angled isosceles; we consider the "distance" from some triangle to the "closest to it" acute-angled isosceles as the value of the badness of this triangle.
In different situations, we either minimize this badness or apply it to other calculations.
 
The subject of this presentation is as follows.
Using algorithms slightly modified for parallel computing, we obtained distance matrices between the genomes of all monkey species found on the Internet (280 mitochondrial DNA).
We analyzed these algorithms, and the values of badness, after some special transformations, turned out to be quite acceptable.
This fact indirectly testifies to the correctness of the entire approach we are considering.
